Ok so I have an issue now where users that try to view the spambox in roundcube, they see an empty box, this seems to happen on most accounts nut not all. I have been working with cpanel support to try to find the cause and it seems related to this

That would be the question I would post to ASSP developers. I believe there may be a couple of ways to have ASSP modified to ensure that Dovecot indexes are rebuilt after ASSP does its thing:

You seem to be misunderstanding how ASSP works; it does not manipulate anything after it's reached a user's mailbox, it is a proxy and handles SPAM in route.
